Very nice restoration project so far.
Once I had a similar experience. I purchased a Kickstart 1.2 based A500 from someone on ebay for £1.66 so I wasn't expecting perfect condition. But when it arrived it couldn't have been more yellow if you tried and it had a nice square of less faded plastic on the top right where an external floppy drive much have lived.
But I must say it worked perfectly well and was great to get hold of the very early model of A500 as they are slightly different. Keyboard isn't quite the same and the Commodore logo is a small C= instead of a full Commodore as seen on later models. Also the drive and power lights are different colours.
I gave the case a quick clean as it smelt of cigarettes and was quite sticky, but I've not tried to remove the yellowness of the case.
What are you painting the case with? Are you trying to make it look as it did originally? Or just nice?
